Defender Heiko Westermann opened the scoring for Germany in the 28th minute of the match.
Westermann had come on as an early substitute for the injured Per Mertesacker.
Germany made their domination of the first half of the match count with goals shortly before half-time from Lukas Podolski and Miroslav Klose.
An own goal from Rashad Sadigov in the 53rd minute made the score 4:0.
Soon afterwards, Azerbaijan managed to restore a shred of pride with a goal at the other end. German keeper Manuel Neuer fluffed a corner from Vagif Javadov to allow Rail Melikov to score.
Germany were not finished, however, and finished strongly with goals from Holger Badstuber in the 86th minute and Miroslav Klose in injury time.
Commenting after the game, Azerbaijan's coach Berti Vogts, congratulated Germany on their victory.
"We will analyse our mistakes. We knew that it would be difficult, since we were playing one of the strongest national teams in the world. I expected a different performance from our team but it didn't work out. We conceded three goals in added time. This says a lot. It's good that we managed to score a goal away.
"We'll play a very different game against Germany in Baku in a year's time. We'll try not to repeat today's mistakes."
Elsewhere in Group A yesterday, Turkey beat Belgium 3:2 while Austria beat Kazakhstan 2:0.
